How do I enter this information for each contained CD separately?
Afaik it is only intended for the whole release.
You’d need to set the mastering relationships for all locations and artists on the release level. You can clarify who did the mastering per disc in the annotation.

I’m not really happy with this solution. My question goes to a collection of releases which already exist on MB. What if I add the relation there if not present already?
Link the example Release and it is then easier to be more specific with a reply.
There is no way to link to a specific Medium, only to the Release as a whole.
I’m guessing you are talking of a boxset of some kind?
It’s not a great solution but for a multi-disc set it’s the only available one right now.
If there are a bunch of releases re-released in a boxset and the mastering engineer is the same for the original and the re-release then you can of course add the engineers to the original releases (and that’d be great data to have!). It’s just not going to propagate in any way to the boxset release.

If it makes you feel any better, I don’t think anybody thinks it’s ideal. It’s a wall I run into with split releases (7" punk/metal releases with 1 band per side) all the time.
The pain you feel when you have to smush all the relationships together on MB diminishes over time
